This is an unavoidable hazard, unfortunately. Sometimes the connection will be list between you and the game servers and things like this will occur. I know that's not what you want to hear but I'm sure you'll find a replacement Shiny Zapdos in no time if you're willing to continue. You likely didn't "complete" the battle. When you catch a Pokémon and it says it was caught and you have the option to continue, you need to press continue or it won't actually register the capture. If you haven't logged out since, then this can be fixed. Any Pokémon you capture after it will appear as that Pokémon you thought you lost. If you have logged out since, then unfortunately it is gone and nothing can bring it back - You'll have to find another one.

You need to battle against Pokémon that currently have Pokérus. You can check if a Pokémon has Pokérus by clicking on it's name to open up the Pokédex stats. It'll look like this: It will not work when battling against cured Pokémon which looks like this:
