They are not separate in game because their movesets are all the same unlike Pokemon like Meowstic (M) and Meowstic (F) which have completely different movesets.

Synchronoise has a Base Power of 120 as of Gen 6, but in Vortex it is only 70 which is from Gen 5. Needs to be updated.

In Pokemon Vortex, attacks do not work the way they are supposed to do. However, in future they might change. For now moves like Absorb, Mega and Giga Drain only does damage.
